I went for the "standard" Stripe at Hypefury.
I also use Servicebot which is a UI toolkit for Stripe that provides me with the billing details page, payment form, etc. with minimal work.
I really recommend that you check their work, and they're cool bootstrapped guys too. @KevinM
We use Paddle for our SaaS. We use it because we are based out of India and Paddle takes care of international payments and tax-related stuff.
I use Paddle.com for my project LocaleData.com, so I don't need to deal wit VAT.

I use both Stripe and PayPal on divjoy.com and it's working well for me. Stripe is relatively easy to implement and you can build your own custom payment form using Stripe Elements. Adding PayPal gave me a nice boost in customers (about 30%) because not everyone has a credit card.
I use, and love, Stripe! I've previously tried PayPal, Authorize.net, 2Checkout, and FastSpring, but Stripe's fees are competitive, and their API docs are the best!
I made a twitter thread the other day with a quick comparison between the options, but I think it boils down to whether the processor is supported in your country. I've been using paddle.com for a while (since they support global payouts), and even though they're a little expensive compared to the market I haven't had any issues with them, plus their support is great.

In my case, I have implemented PayPal. I made my choice based on the fact that it's a very old payment tool, popular worldwide. The API is very simple to understand.
But when I hear about stripe, I would like to try it. I hear a lot of good feedback about it.

For added ease of use, add Trolley to have it up and running on your website in < 5 minutes, including webhook integration to anything you like.
Without something like Trolley, you need to do some back end dev to make Stripe work.

If you expect your customers to be in the US mostly, go with Stripe. The moment you sell into the rest of the world, this will become slightly problematic, as some countries don't have an established Credit Card culture.
Chargebee has a great comparison tool on their website to see what is supported by each service.
This will require some research on your part of your target audience. If you want to sell to Germany, for example, just offering CC won't be enough, you'll need to support at least Paypal and direct debit. You will pay extra for these things, but it also opens up markets you wouldn't be able to access with Stripe (and the methods it offers right now) only.
